If you have scripts on the STM32 systems that create or modify files, the USB file support is a nightmare. I hade several cases of corrupted files systems. So I always switch it off. The mpy-cros.exe I made runs on my Windows10 x64 and Windows7 x64 machines, as well as on a WIndows10 386 machine. Since the memory requirements a minor, I see no need for a x64 version.

Then most likely the LED anode is connected to Vdd, such that it requires a low level to shine.

Yes. The pin also has an internal pull-up, and adding a capacitor between the reset input and GND parallel to the switch reduces bouncing. Value about 100 nF

How about just forcing reset with a button? If that happens only rarely, the few seconds required to boot seem acceptable.

The serial noise is a boot message sent at 74880 baud. Something like " ets Jan 8 2013,rst cause:2, boot mode:(1,6)" and so on, much like the message you showed above.
As soon as MicroPython initializes, the baud rate is set to 115200.

A suitable voltage divider consist of just two resistors in the ratio 1:2.2, like 100kOhm and 220 kOhm. 100k between GND and ADC in, and 220k between ADC in and your new ADC input.
