I would like to know what's the role of this jumper ?
I also have a small 3.7V lipo battery I usually use to fly small RC helicopter. I would like to use it to power my WiPy, but it looks like the polarity are inverted. Aren't those JST connectors standardized, or am I missing something ?

Hi!
With that jumper on, the battery voltage is connected to GPIO3 via a resistor divider, very useful to estimate the remaining battery charge.
All the LiPo batteries that I have ordered during the last year come with the polarity that we chose for the JST conector in the expansion board, however, it's always possible that some vendors use a different one.
